How do you get code effect to be loaded all the time without needing to have the code activated
(ex. fog color)
Is it done in a memory editor?

If you mean with Project64, go to the Settings>Options>then check Remember selected cheats for games. Then the cheats will stay on all the time.

Would that still work if I create a mod and then other people (who may not have that code) try to play it

Or use a hex editor to edit the address the code refers to and set it to the address that you want it to be changed to.

but then u need to give them the rom to cuz its saved in the Rom itself not in the save data.

Distributing the ROM is fairly inefficient thanks to the development of patches. Instead of having to transport 64 MB of data, you can simply make a patch to send only the changes you've made to the ROM. If you want to know how to do that, I've written a tutorial here.
