PJ64 works perfectly for me since I have the latest Jabo's D3D8 1.7 plugin. That can run any game I've tried without fail, (excluding Hot Wheels: Turbo Racing; because that game is impossible to run without a problem), excluding the Debug Rom for MM and OoT. PJ64 also keeps a steady fps with sound that doesn't sound poppy. Most of my current plugins fail in other emus.
I honestly use an ancient version of Rice video to play the debug ROM, and I've had no issues at all there.
Nemu ran horribly for me when I tried it. Never tried Mupen. 1964 didn't run right at the time.

hot wheels turbo racing runs perfect on my pj64, on the old plugins apart from the fact the cars aren't as shiny looking as on the actual n64.

Out of curiosity and because I honestly haven't kept up with N64 emulator/plugin development:
Does Kirby 64's status bar finally update correctly in any emulator? Does Mystical Ninja Starring Goemon run without horrendous slowdown? Are Indiana Jones, Last Legion UX, Rogue Squadron and the other "video plugin problem childs" playable nowadays? Is Mario Tennis still a mess? Do any video plugins support Sin and Punishment and the Custom Robo games to 100% perfection, without having to fiddle around with a bunch of settings?

why on earth did you mention the emulator with the worst compatiblity on the planet, duuthbuskut? Because Nemu is the only emulator I've used that works perfectly for the games I usually play (OoT, MM, SM64...). Its one downfall is its rubbish input plugin. I use PJ64 only to check if hacks are working on it since I assume that is what most people will use if I release something. Also, Nemu has the best debugging tools and PJ64 is prone to crashing randomly sometimes. Also, if I had a flash cart I could probably prove that Nemu's emulation is more accurate than PJ64's in some cases.

Mystical Ninja Starring Goemon still has a few hiccups but the emulator I played it on (can't remember what one. It might have been Jabo's latest video plug-in) seems to run it mostly perfect. Rogue Squadron is still unplayable.

and i'm running it on 1.6 and it runs perfectly too. just the menus look a little bit pixelated.
if all else fails, run it on the glide64 final plugin.
